The massive drop in karma does mean it'll be difficult to work back up to positive karma, though there are some solid benefits to having negative karma. WebMegaton has the best quest in the game (Wasteland survival guide), an easy way to earn tons of caps and xp (selling scrap to Walter), the best player house in the game, several other solid quests, a bobblehead, and a companion.
